Don't get me wrong, I like the collective head cannon that Will loves fast food but I also 100% believe Will knows Hannibal's cooking so well that if he was to change even one tiny thing he would notice.
Just because you like garbage doesn't mean you can't appreciate fine foods. I think every time Hannibal brought Will food he was genuinely happy with the dish but also would of happily ate Burger King. He's not ungrateful, he's just not picky.
But after the Fall one time Will aggravates Hannibal somehow. It was small, nothing worth even fighting about but Hannibal is still stewing on it a bit while cooking dinner and decided to just, cook it a bit faster or take a shortcut because he's a little frustrated.
The two sit down and begin to eat:
Will: "You didn't blanch the tomatoes like you usually do..."
Hannibal: *Stops mid bite, and merely raises an eyebrow but internally has to set down the utensil before he breaks down.* "You noticed..."
Will: "I always do." *Casually takes another bite while still looking at him.*
